It may not have been - the BBC was still broadcasting a lot of stuff in Black & White in the mid 60s. There is at least one colour photo of them on Top of the Pops though.

Back on topic. I used to watch TOTP regularly back then I can't say I remember ever seeing Floyd on it, or rather they mustn't have made much of an impression on me as a ten year old even though I liked songs such as Hole In My Shoe and Whiter Shade Of Pale so I'd have thought Floyd would have appealed to me.

I wonder if that footage is the one that mention Syd presented with ragged clothes? Perhaps it's just a normal presentation.

No, the TV footage that was recently found was of the first time See Emily Play was played on Top of The Pops. The ragged clothes appearance was either from their 2nd or 3rd presentation. But I think he didn't even really wear the "rags" on air that time, just arrived at the studio wearing them and then changed to "TV clothes"

The first 2 performances were found, but the 2nd performance (the one where Syd dressed in rags for the first time) was too badly damaged to recover. It was almost completely gone.
